Yes, thicker is better, usually. Use 3/4" thick medium density fibreboard as a minimum thickness. Some people will use 1" sheets of MDF or glue together two 3/4" sheets to make 1.5" MDF. The idea is to eliminate resonance by using stiffer walls. You can nail cross-braces along the inside of your walls, dividing them into smaller sections and raising the resonance frequency of those sections above the output of your sub. Fanatic DIY-ers build subs out of concrete (not for car use), and I've heard of a company which makes subs out of 1" thick aluminum. Each of the aluminum subs sells for $26 000.
