Soft-top = no cabin gain to speak of. Design your sub like you would any home audio sub, e.g. aim for 35 Hz F3 if you want that real low bass.

As for preventing the box from being stolen, you could try bolting it down from the car, from the inside of the box, so the drivers have to be removed before the bolts can be undone.
