What subs did you perform your test with? Did you build them? Sounds like there is a good chance one of them is wired out of phase.
One sub on each end should not hurt. Dual driver sub boxes are built this way all the time. Dual PR boxes normally have one PR on each side with the active driver on the front. . . . .
As far as keeping the box in place, good spikes work good too. Keep in mind you are only talking about the movement of the box. The "vibrations" will stillbe present, so make sure the box is solid (thick material, well braced, etc.).
Have you thought about placing both drivers on the bottom in a downfire configuration?
