The reason your stereo system shut off was it was being pushed too hard. You ought to get a dedicated amplifier to drive those drivers, I’m not sure of any head units available that can put out 250+ watts to power all the speakers in your car's audio system. A 200 watt subwoofer amplifier wont cost you very much, make sure you don’t get an amplifier with a THD rating of anything at or above 1% THD. (stay away from sony ;) (remember, don’t look at peak power, look at continuous RMS power, peak is a gimmick and an unnecessary figure shown almost purely for marketing) Driving your amplifier too hard causes it to output distorted audio. Notice when you crank it the audio starts to sound crappy? that’s (usually) the amplifier distorting. Distortion, with a combination of too much power, is the most common source of speaker failure. So you really need to run the two subs in an enclosure with an amp. 200W wont pull TOO much power from your car's electrical system so I wouldn't worry too much about upgrading the electrical system. Recently there were some great threads about audio distortion with subwoofer systems, check those out and read them thoroughly. http://www.diysubwoofers.org/misc/dumax/dumax.htm These are T\S Parameters, see if you can grab as many parameters as you can from the manufacturer or the web based on the sub's driver name or something. Without those parameters, we can't really tell you anything without a tremendous amount of guesswork, nor can anybody else.
I suspect that the drivers probably sounded bad because they were being fed the full audio spectrum instead of <120 or so hz, along with not receiving enough clean power.
