I would do (2) JL 12w3-D2's on the rockford amp. They are dual voice coil subs, so wire the voice coils on each sub in series, then wire the 2 subs in parallel to the amp.
Are you saying you are keeping the factory headunit in the car? Should be able to take the signal from the rear speakers and use it as input to the amp. If you are buying a new headunit, make sure it has pre-amp outputs to use for inputs to the amp. Not sure if the Fosgate amp has speaker level inputs, if it does not, PAC makes a great 10:1 converter to take the speaker level down to 'RCA' level.
For a fuse, buy a good fuseholder and fuse at a local shop, or a circuit breaker will work good.
Run at least 4 GA cable for power and ground. With 4 GA cable, and the Class BD amp, you should not need a cap. I would try it without the cap, as it is easy to add the cap later. Spend the money to buy decent connectors for the battery and fuse holder. it is best to run the power/gnd cable down the opposite side of the car from signal wires, but if you are using good shielded RCA cables, it is not a must. The power and gnd usually ends up on the side of the car that it was easiest to get through the firewall, and that is hopefully the same side that the battery is on, so the wires are as short as possible. 4 GA cable can get expensive. I use cable from a welding supply store. It is cheap, very durable, and very flexible.
Amp will do fine with only 2 subs, plus the Class BD is very efficent, so no heating issues.
MANY MANY kinds of security systems. I have a Carbine PL-80 that I got free. It works great, and has the remote start built into the unit. Don't buy a $49 car alarm. There is a reason they are only $49!! Good alarm will run $100-150 (US $)
You can bolt the box to the floor through the bottom prior to installing the subs, or make brackets to attach it. I like to install the amp in an offset on the box so it is flush with the box, or mount it to the floor with bolts/locknuts to make it a little harder to remove. Just remember, does not matter what you do, someone can get it if they want it!!! An alarm with a big flashing light is the best way to keep small thiefs from wanting to get into the car. . .
