No, don't test speaker polarity on the car battery, use a D-cell battery. If polarity checks out from there you have isolated the problem to the amps - are they the same?
Draw yourself a diagram of the system from the battery to the speakers and look at it carefully. Post the picture of this on a website or on photopoint or yahoo and people here can take a look at it. Make sure you diagram how the wires are layed out inside the speaker boxes as well.
